Well judging by this concept art, Mor Dhona appears to be fine. Just seems to be covered with more Aether Crystals. I'd assume they formed from all the energy floating around after Bahamut's awakening. Also got to remember that the Carteneau Flats was an area near by Mor Dhona, it was still close but I'm sure it was still a good distance away at the same time.

As for Eorzea being done for? I doubt it. We've survived 6 cycles of death and rebirth. The 7th was meant to be the final nail in the coffin but a certain bard ensured us that wasn't going to be the case and thanks to our efforts (The adventurers) we were able to break the cycle. Sure, Bahamut ravaged the lands but he only attacked so much. As hard as it is to imagine after seeing such ruin, there will be survivors and the Eorzeans will start to rebuild and repopulate.
As for how they'll do that and what Bahamut will do during the time between ARR? Who knows, but thinking about that is half the fun of it.

Personally if you ask me? I feel that the Twelve continued to play a part after the CS. Who's to say the other members of the Circle of Knowing didn't also call upon the power of the remaining Twelve during these harsh times? They too were Archons and we most definitely had gained their favor. Maybe it just Althyk who warped those at Mor Dhona. Maybe Nophica played a roll in the aftermath and continued to provide decent harvests even though the land was scorched?
I unno, I'm just brain storming so don't take my speculations as being true. I just feel that the Twelve would not have forsaken their children in these dire times. Even if they did fail to reseal Bahamut, I think they would continue to try their best to preserve the people of the land till they were able to get a decent footing once more. (Garleans included.)
